This program creates a perm.allow file from a pdb. The script is located here or in the svn repository under SCRIPTS/make_perm.allow/ . It is used as follows:
~/svn/SCRIPTS/make_perm.allow/perm-pdb.py <NAME-PDB-FILE> [CHARMM|AMBER]
Ensure that all residue names are as expected in the AMBER libraries, i.e. the terminal residues should be named correctly. Ensure that the PDB file contains END at the end of the sequence.
