This program creates a perm.allow file from a pdb. The script is located here. It is used as follows: 

chmod 755 perm-pdb.py 
./perm-pdb.py <NAME-PDB-FILE>

Ensure that all residue names are as expected in the AMBER libraries i.e. the terminal residues should be named correctly.
